Randy Waldrum named an unchanged team that started the first leg but altered the formation from 4-3-3 to 4-5-1.
Nigeria recorded the first and only shot on target in the first half with Rasheedat Ajibade crossing the ball to Chinwendu Ihezuo, who headed into the arms of Kaylin Swart.
The record African champions defended doggedly to deny the South Africa any opportunity of restoring parity.
Uchenna Kanu got involved in a head collision towards the end of the first half and had to be replaced by Tony Payne.
The second half started like the first with the Super Falcons denying the home side any momentum and not offering much forward.
Chiamaka Nnadozie was forced to make her first save in the 70th minute, denying Sinoxolo Cesane.
She made another save in the 86th minute to ensure the Super Falcons one-goal lead from the first leg was enough to secure qualification
Nigeria have now qualified for the Olympics Games for the first time since Beijing Olympics in 2008.
