Searching for an equaliser with fifteen minutes to go, Anderlecht manager Vincent Kompany brought on Paul Mukairu but Genk held on to their slender lead.
Genk, who last won the Belgian Cup in 2012-2013, will face Standard Liege in the final at the King Baudouin Stadium, Brussels next month.
